The dreadlocked midfielder will return to Ajax Cape Town, where the club is saying they see him as a pivotal part of their team for the coming season, which includes participation in next year's African Champions League.
Ngobeni, capped at under-23 level, was away for a fortnight in Europe, training with the first team squad.
He also played in the Goals4Africa match in Munich before heading to Holland, rubbing shoulders with the likes of Michael Ballack, Clarence Seedorf and Gennaro Gattuso.
Ngobeni, who turned 21 last month, made a return to form at the start of the year after spending the first part of last season on the sidelines because of injury.
